As with most things on this forum, I'd like to suggest a tiered development schedule for this feature.

I'd suggest the following:

1.) Stop filtering the polyphonic aftertouch from external instruments, and instead, let them pass through.
2.) Let ALL MIDI data pass-through, stop deleting ANY of it ...

if you disable the tracks you don't want they won't be exported when you change the export setting to all.

Everyone has said that they want it but there isn't a single description of HOW it would work.
If I was a software engineer reading this feature request, I would definitely ignore it, as there isn't any hint as to what you actually mean.

+1, but, even better, and far more useful, would be the ability to actually select which tracks to export.
I RARELY want ALL.

For instance when have you actually used the Master channel during an ALL export? Seems totally counterintuitive for a STEM export.

Again, this isn't simple. At all. In all likelihood a lot of people are using cracked versions (for which I have no tolerance for at all) or a cheaper demo version.

I think the most common use case for me for such a feature would be a track that contains a compressor linked to a side-chain.
At the moment you cannot flatten such a track as it has a "link to another track".
