In case you haven't done this before: just unfold the ports on the MIDI/Sync page of the preferences. There is a button among the unfolded detailed settings either...

I cannot reproduce the problem. Could you tell us what
MIDI controller(s) you use and if there are specific
steps (i.e., which CCs/Notes you map to which parameters)
that lead to the problem.
