The reason the Push controllers do this is to facilitate playback feedback – so that pads corresponding to notes coming out of a track will light up as the notes are played. In ClyphX/ClyphX Pro, you'd use X-Controls for this, which add no latency whatsoever (unlike X-Clips). Also, unlike MIDI mapping, using X-Controls would make this mapping available in any set you opened as opposed to it only being available in sets that contain the MIDI mapping.

Actions don't have any associated delays. X-Clips are subject to a delay of up to 100 ms . In ClyphX, only X-Clips could store/recall snaps, so they would always be subject to the X-Clip delay. The APC would be irrelevant in this case since it controls the master volume via a script. So you just need to worry about the other two controllers.

MIDI mapping is strictly concerned with MIDI messages. The same MIDI message can be sent from any number of MIDI controllers. Unless the ports the app/script uses are hardcoded (meaning you can't manually select the ports to use), then the app/script likely doesn't care about which mode the controller is in.
