You need to select the clips as well as the return automation. You don't actually have to restart Live if a MIDI controller loses connection, you just need to unclick and reclick the selections in the Track/Sync/Remote area of the preferences and it will come back. I'm not too familiar with the APC40, but assuming the MIDI message for the foot switch is "hard-wired", as the poster above mentioned, then you could use Bome's MIDI translator to convert that note to CC64: http://www.bome.com/products/miditranslator
