I don't have Live open in front of me to test out your problem, but something I usually do is have the notes in one clip, and then on a separate track, record automation in to separate clips on the new track - then route them both to to the track with the target instrument.

try using two midi tracks - one for the note information and one for the automation. that way you don't have to arm the automation track when you want to overdub. route the midi out of both to the same instrument, obviously
