I've noticed this with nearly all of my bass guitar recordings (yamaha rbx775 with active circuit) Waveform peaks above zero are way larger than those below zero. what kind of computer are you using? I've had my Motu Traveler for ca. 18 months now, no problems on my old iBook G4 800 and on my two months old iMac 24". There are known issues on Mac Pros though, check the apple discussions.
