Ignore my suggestion above.
Here's what I think the problem is;
Warping
When you render it, it's converting it to warping, and might be using a weird mode. IF you turn warping off does it match up?

No, Freeze/Flatten is the way
I have had this happen before. Can you save the patch on the VST, delete it/then re-place it on the same track?
In the past I have had certain plugins lose tempo sync somehow and get delays or LFOs going off.

Are you freeze/flattening or recording on a new track via resampling?
If you are resampling the small amount of latency may throw it off. However freezing and flattening should be no different.

I was guessing that was the case.
I am always worried about that sort of thing as well (sync getting lost, or strange behavior when recording, sampling, etc) as a result I just try to record dry w/ nothing going. I agree, less than ideal.

Are you recording the 909 w/ the effects in as audio?
What if you recorded the 909 dry, and then put effects on the recordings, would that solve this?

Those are both way more expensive than you need, and the wrong tools for the job. They represent top notch dj mixers for CDs or turntables. You will need a midi controller (for tactile control) and a soundcard (likely a 2 in, 4 output) so you can cue on one stereo pair, and send the rest to the mast...

Nah I compressed things gently to make sure that didn't happen. Not using any plugins either. Can you elaborate on this? Genuinely asking: are you well versed in using compression? Do you have an MPC? If so, sample into the MPC, the play from the MPC into Ableton. Seems like the simplest way would be to duplicate your sends, assign each one to it's respective track and then bounce.
The bounce will take forever, but this would only take a minute or so to set up.
