I find this a little frustrating too, but I think I read somewhere that any plugin with more than 128 parameters will not auto-populate. You could use Macros... I guess there are some controlls that you would typically use; map them to macros, and then the macros to your controller. (or in the case of APC40, you can use the default bank of 8 encoders; they are always mapped to the first 8 controls within a track, wich if you use Mac...

do you map them for every new track again? in my dream (i think i need this) i have a big controller for maybe 8 tracks where each track contains 6 send knobs, 8 macro knobs, 3 or 4 for eq, some buttons for muting, solo etc., volume faders and everything is premapped with a midi remote script. i hat...
