open a fresh set. make all your midi assignments and then in the preferences, save this set as the default. then whenever you open a new live set, all your midi assignments will be there :D

when you record, whatever clips are playing in the session view should be recorded into the corresponding arrangement tracks. you do not need to arm the individual tracks( that would be for recording the track's input, rather than a clip playing within it's session view)

you can run them simultaneously via ReWire (just start live first, then start rebirth, and presto)

then you can record the audio into live for further fiddling, or not, as you see fit
