Yep, make sure your pitch 0 message is actually being sent and the clip's playback isn't ending prematurely. Try disabling it (choose "None" in the control surface type chooser in MIDI preferences) and see if your problem goes away. This isn't a solution as I know you'll want to use your APC, but it'll help isolate the problem. Alternately: is anything MIDI mapped to the overdub switch? Hit Ctrl/...

Live doesn't differentiate which device a given MIDI message comes from for the purposes of mapping. Is there a chance that the MPD and APC are sending the same MIDI messages? Like the same CC number? You can check this by going into MIDI mapping mode and trying to manually map the conflicting knobs...

The record arm buttons aren't automatable by default, but you could set up a MIDI loopback device and use the quick mappings to map it to those buttons, then send MIDI signals out the loopback output from a track in Arrange view. Hacky, but could work.

This was the first thing I thought of when I read your question.
