I just tried with an LFO and a VST and I can't reproduce. Saved Racks are properly recalled from the Browser, and in Live Sets.
Can you try with AUs and let us know?

Is it happening with every VST, or only with the Unfiltered Audio one you mentioned?

Which Live version? Are you sure the mappings are lost, or only the parameters names are gone when reopening your set? I'm asking this because there's a bug currently where mapped parameters names aren't recalled correctly, but the mappings aren't actually lost. Usually, minimising and re-maximizing...
