Read the manual, the save system in Live 6 is more structured.

If you're in a previous version, as long as you always 'save set self contained' and always copy whole directories that 'save set self contained' creates, you'll be fine.

Live 6 has a different management system, read the manual, it's about 5 pages and very much worth it. basically, don't move your stuff around, let Live do it for you.
