I have the same problem here,
sounds disappear randomly.
Ableton 9.6 OSX El Capitan, neither logic or protools have these sound problems. It interferes with my concentration.
Ableton is my favorite daw.
Help us out!

Turn off App nap helpt me,, on all audio program.
Ableton
Motu
Uad
No audio dropouts so far on osx El capitan

Quite incredible what a difference, night and day my friends. My mac pro tower quad core intel xeon 3.2 ghz feels like flying. What a pleasure and avoid the motor noise from the 4 old disks.
