If you look at a midi track without an instrument, you'll notice there is no volume fader, or pan knob. It definitely sucks that the track envelopes are deleted, but it's probably not a bug. Consider using "Midi Ctrl" > "7 - Volume" envelopes for your clips instead. This informat...

Do a "save as" to create a new version of the project, and experiment or setup the changes a head of time.
Nothing worse than having someone looking over your shoulder impatiently waiting for you to make changes like that.

The "Intro" version of Live 9 only allows for 4 mono audio inputs. Not sure about the limitations for the "Lite" version.

Yes, you can do everything you've described. There are two drop-down menus in the clip Envelopes properties box that allow you to choose a device, and then its individual controls. Download the user guide for the Remote SL, and follow the setup instructions for Live. If done properly, the SL will be setup as a Control Surface and keyboard controller through its USB port, and you will have the ability to use its two 5-pin Din Midi out ports to play/control your old synths.
