Thats your problem right there..
When you open a new set, its NEW, fresh and untouched..

However, you can save your midi-mapped version as a sort of template and start every new set with that template.
Just remember to save it under a new name each time you start a new project..

Live isnt exactly well suited for working with odd time signatures.. I would say the whole grid-looping-approach which made Live a revolutionary software, is also the Achilles heel when it comes to odd time signatures.
