Have you tried playing with your audio buffer settings under preferences? Could be popping from not enough, or a buffer length size your computer doesn't like.

On the top there's a bar that by default says '1 Bar'. It's just to the left of the pencil. Go to it and select 'none'. This will allow instant (minus latency) playing and stopping of your tracks.

If I understand what you want to do correctly, you could warp the track normally in Live (such that if you pushed play it would play the entire time at the same BPM) and then use tempo automation to change the speed of the track in Live. Is there something more complicated you were looking to do?

Why are you doing the effects manipulations on the master? You can't record audio from your master (except to export). Send the audio you want to manipulate to one or two audio channels and put the effects there and manipulate them, then send that audio to a final audio track and record it there.
