At the risk of burning at the stake for heresy, and as a 99% Ableton Live user, I don't think you're using the right tool for acoustic mixing. There are other DAWs out there more focused on that kind of work, such as Studio One, Cubase or Logic.

I usually set up a dedicated scene only for fade-ins on each track and another for fade-outs (clips don't need to have note content, just set up a volume automation line).

Is it possible that you've set the tempo for one scene, but not for the other? You need to set the tempo for both scenes (one at 90 the other at 81).
