You could do the spacer, but they meet nice and flush where it matters so it's pretty sturdy.

I don't get that, minor scale intervals are minor scale intervals, nothing to do with black or white notes.

I usually record both the mic'd sound and the DI and blend them to taste, best of both worlds.

It's more likely to be caused by your mic positioning and the bleed between mics into the different tracks causing the phasing. Unless you are isolating every mic for each instrument and singer then this is a risk.

You'll need to experiment and move your mics around to eliminate the issue I think.
