Thanks for the replies. Editing the midi channel of the MPK Mini in one of the programs seems to do the job. So program 1 is on midi channel 1 and this is what the blue hand responds to. I guess it doesn't really matter, unless whatever instrument you are using to play your kick is modifying other parameters than volume (like a filter, or aspects of the envelopes) with the note velocity.

YES!! Using a pen is so much nicer than using a mouse. Especially for drawing notes and automation. Since naturally, drawing and writing just feels more natural with a pen, and is simply more precise than you can ever be with a mouse. Definitely give a it a try.
