Do it the hard way. Get a cheap pad controller like a LPD-8 and practice.
Took me a few months of practicing before I could lay down a consistent beat, but it is sooooo much faster than programming stuff in by hand.

I don't believe there is a difference between the interfaces since they are using the same bus, so you should be ok. You could do this in M4L, but I think it would be easier with an Instrument Rack.
Place both instruments in a Rack and use the macro controls to map your params. Then use some other control to toggle mutes on/off for those instruments.

Your system can't handle that workload. You'll either need to bounce to audio or change the way you work.
