Been saving all my sets to same folder - best way to clean up?

I realise now I've been unorganised in saving all my sets to the same folder and have accumulated hundreds.
These sets are each separate songs with no sharing of recorded tracks/samples between them.

Is this problematic? I read that it might not be the right or best way to handle this way of working.
What would be the best way of re-organising and migrating these sets (clearing out any unused files like old takes in the process)?

Best option would be to open each project, and then do a File -> Collect All and Save, and then chose a new destination for it.
