Recording VST Samples not correctly tempo syncing..

Was wondering if anyone else has had a similar issue? I've been using NI's Session Strings and Sample Logic's Cinematic Guitars as VST's to get some more diverse samples flowing into my sets. When I'm running them live, I have no issues. When I flatten the audio, there always seems to be a little bit of silence before the start of the clips that throws the timing of these samples off completely.. am I crazy.. am I doing something wrong? Anyone else with similar issues or is this specific to Kontakt player?
