Ok so I've got the weirdest problem.
If I run the latency test the two waveforms line up perfectly in the arrangement view of the clips.
However the recorded copy has a "bump" at the very beginning of the sign wave.
But if you double click the clip and view it in the inspector down below it appears as a perfect sound wave.
This has made me unsure of live's integrity in the first microseconds of recording so I always run four bars of silence.
Check out this screen shot and if any of you experienced users can shed light on this I'd be thrilled.

Change the fader so that it has no effect.
Probably turn off auto fades. It can really steal your thunder if you lay individial samples in Arrangement view

Note at the beginning of the clip with the red title "25 2-Audio-1", there's a brief fade-in indicated. It's kind of hard to see behind the text. Check the "Create Fades on Clip Edges" setting in the Record/Warp/Launch tab of the preferences.

Thanks a lot you guys. I do all my initial recordings in session and use arrange to arrange. I'm almost a newb when it comes to recording into arrangement view, I get all my sections in session then arrange, add automation, bring into cubase and mix down to stereo.
thanks to the both of you, I've been puzzled by this for years, and everytime I recalibrate latency I'm like WTF!
