When recording a live set my headphone listening also records with it. So when i hit the cue and listen it records straight to my set.
How can I fix this please?

So you're saying your headphone are recording?
That can't be. Are you sure you don't have an audio track set up with the computer microphone set up? That was the noise coming out of the headphone would be recorded.

Thanks for getting back to me.
No no. When I cue my headphones that part of the track I'm cuing also records. So when I finish I have to go back and delete that part on my arrangement page.

Yep, that will be the case since Lives arrangement has no idea what you do and do not want printed on the timeline. Not sure there is a way around it, the arranger isn't designed to record "only" your live performance but the xfade automation should be recorded which should still silence what you preview.
Only fix is as you are doing, to edit afterwards based on the xfade automation
