I'm having this exact same issue with a track. Everytime I export the automation turns off automatically. Also happens when I playback in arrangement view. Keep having to re-enable anytime I press play or export. So strange. Never had this issue on any other tracks. Using Ableton 9.06 and Sylenth1.

Is it safe to say that this is a bug? Have any of you submitted a bug report?

Just upgraded to 9.1.2 and it's still happening. Frustrating. Am reporting it as a bug but hoping to find a work around tonight, have a project due tomorrow and no automation is going to really kill it.

Weird behavior, naver happened to me.

What I do to export:

I select the part I want, then to be sure I click Ctrl+L for looping this area.
I click on the header of the loop to select the whole content [every tracks]
Then I export with no problem.

One thing maybe that helps me a lot:
I never use any vst plugins, not really often.
I used to and then I used to avoid using them... well

Expect for M4L devices and lots of tweakings, I tend to work this way.

Have you tried by freezing the track(s) with automation then exporting to audio?

Yeah, very weird. I think it has something to do with Sylenth1, have also seen people having similar problems with Massive.

Have tried freezing and locking envelopes as well, nothing works.

So it's a confirmed bug with Ableton/Sylenth1

From Ableton Support:

I was able to reproduce the same problem here with the latest version of Sylenth, so it is indeed a strange issue. The problem has cropped up before, very seldomly, and I regret to say that it has yet to be addressed.

To workaround this issue, I would suggest using the VST version of Sylenth, which will hopefully not suffer from this problem.

Apologies if this is any inconvenience, and let us know if we can do anything further to help.

I'm not too sure what they mean by using the VST version of Sylenth? I'm pretty sure I'm already doing that...

Anyone have any clue as to how I could export the automation regardless? Like in the video @egb18cr posted, once I hit play or export the automation turns off automatically once it hits the Sylenth tracks. Is there a way to record them into another track, that way I can just turn automation back on manually, record it as audio, then bounce? Any help is greatly appreciated.

So basically, I've been able to fix it by routing the sylenth tracks to an empty audio track, playing it back, once it starts playing automation turns off, so start the playback again without pressing stop, it'll stay on the second time, then record in the empty track. Long process if you've used Sylenth a lot but it does work.

Just to bump this back into visible areas of the internetz:

Same issue with automation (in arrangement view!) of the SuperTap (Waves) VST plugin. But it gets even more weird: I automate two things, being the feedback gain and the feedback delay. The gain works all fine, but the feedback delay automation is inactivated when exporting audio.

Worked around it by sending everything to a new audiotrack and recording it, but it took me a hell of a lot of time to sync the recorded signal with the original. If you try this, please be aware of the fact that when you record from a return track, it is NOT latency compensated. So with many plugins active (i.e. during a studiomix) the recorded signal can be delayed up to 50ms and more!
