I'm not completely sure if this is the whole solution, but it could be part of it. Unfortunately my box is in shambles so can't test it for you.

In general, it should be possible to set preferences so that a recording keeps going even as you move to another track. There are a lot of caveats on the way, but I'm pretty sure I get this in sessions where I record multiple. It's very easy to trip up on something though.

On the top of my head — and therefore might have been mentioned — remove exclusivity for Record and try turning off some of the Launch settings. They do affect more than what seems obvious just by name.
