Have to admit that the TM software confused the hell out of me in the beginning too. I don't use it that often (only when adding new gear to the setup), and do all my monitoring and routing in Live or Logic, so once in a blue moon when I need to use it, it takes a minute or two for it to click again.
It is however very powerful and I can imagine that if you used it every day for all your monitoring and routing duties it would become second nature.
