Keeping my projects nice and clean

I got two projects that are pretty much the same - an audio track with a sample, a MIDI track with a drum rack and another MIDI track with a bassline, and various plugins here and there.
But the second project is twice as big (in filesize). I based the second project off the first one though, so I didn't have to redo everything. Maybe this brought in some leftover garbage like the previous project's undo history etc.?
I know this is often the case with design applications like Adobe Flash or Adobe InDesign - where the solution is either to use a "Save and Compact" function or saving the project into a new file.
Any thoughts?
