Recording Midi Notes Weirdness

When I record midi notes in real time, the notes show up in the midi editor at the bottom in a different place than where I had the loop markers placed (in Arrangement view). And the loop markers and start/end markers in the midi editor window change to a different place after I stop recording.
1. I set loop markers in Arrangement view at 9.1.1 to 10.1.1. (and I set punch in/out for 9.1.1 to 10.1.1)
2. I arm and hit record, and play the notes (I have the record count-in set to 2 bars in the prefs set up)
The notes show up in the midi editor starting at 3.1.1, and the loop markers and start/end markers are both set at 5.1.1 to 6.1.1. (So I have to move the markers every time to hear the notes in playback). This doesn't make any sense.
The notes DO show up in the Arrangement window at the proper place 9.1.1 to 10.1.1
Aso, I think it's not actually giving me the 2 bar count-in because if I start playing notes before the 2 bars are over they still record. Is this normal?
