Offset and loop move when pinning sample warp markers. Help!

Hi,
I have been trying to tidy up an audio bassline, a 60 bar sample, using the warp markers to fix up the timing. Has been working beautifully. I have been moving the offset during this process so the the sample starts near where I want pin my next marker.
The problem is that, as I have been getting towards the end of the sample (the second half for arguments sake), when I pin a new warp marker, the offset jumps back to near the start of the sample (bar 17 approx) and sometimes the loop brackets close in to only include the first 27 bars or so. I have been pinning these warp markers quite heavily and having to readjust the offset and loop brackets every time I pin a warp marker is slowing down the process considerably.
