Recording Stutter Edit

When I attempt to record an audio track in arrangement view effected with Stutter Edit the audio track does not record the effects. The midi track that I have my controller on shows up in arrangement view has the midi data on it but it is not effecting the audio track on which I have Stutter Edit loaded. Any suggestions.
