How to get rid of clicking noises from external synth?

I am running a Behringer Neutron through an Apollo Twin instrument in. I have it on a track through an External Instrument device in Ableton. If I listen via direct monitoring through the Apollo, it sounds very clean. When I run it through the track it's on and mute the direct in volume, I get incessant clicking noises from Ableton. The CPU load meter for the track is minimal (the CPU for the project is only 10-11% with just this track) and I have no effects there as I'm running the audio through a separate track and putting effects on that one when I want to use them. What might cause this?
Edit - I am running the Apollo at 44.1 / 2048 and have changed the buffer size to no effect.
Edit 2 - Actually I am having popping and clicking in all of my tracks... If I grab a sample and play it on an audio track I get popping and clicking. I have tried every buffer size and sample rate to no avail. I have opened a new project and still have issues. It's not the Apollo as far as I can tell as the sound from the external synth or whatever else I run through it sounds fine with direct monitoring. Only when I run through Ableton.
