Recording MIDI effects

Is it possible to record midi note on events after they have run through ableton's midi effects ie:scales, chords? I have tried this and encountered two problems: First, I tried to record on the midi channel with the effects, but my resulting clip is only midi events that are being generated by an external controller, so unsuccessful. The other, kind of hokey operation is to open another midi channel and route the information between channels in ableton. It looks something like this: EXT MIDI CONTROLLER-MIDI INTERFACE- ABLETON MIDI TRACK #1 with MIDI EFFECTS-MIDI TRACK #2-. So MIDI TRACK #2 gets its input from the output of MIDI TRACK #1. This kind of works but upon playback does not exactly reproduce the midi sequence as it was heard during recording. Or as heard from MIDI TRACK #1. There is actually a very big difference in the two sequences, although the effects are noticeable.
