Live set formats differ within Live 6

If you save a Live set by dragging some tracks to the Live browser, a Live set is created.
If you save the set from the file menu, a Live set is created.
If you now open the Live set that was created by dragging the tracks to browser, do some changes and try to save it, Live says it was made with earlier version of Live and suggests you to Save as.

I can't reproduce the issue. Can you please give me a precise step by step of what you do, including the version of Live you are using?

I added my specs to my signature.
I open Live (6.0.1), remove the audio track leaving only midi track behind. I added some instrument (in this case, String machine). I select File browser 1, set to my own music directory outside the Live folders. I drag the midi track there from the midi track topic (saying "1 MIDI"). The project is created, I just leave it with the default name suggested. I now double click the project I created to open it and tell "No", when Live asks me to save the current project. The project opens. I tweak some knob in the String machine and select "Save" from the File menu. Live tells me it was created with an older version of Live and tells me to "Save as".
I'd like to note I used the beta version of 6.0.2 few times while this was installed. Can it be it's mixing some data with that and therefore thinks it was created with the beta version? They were in different folders and I don't own the beta anymore though.
