I had the same problem.
To resolve it go to System Preferences, CPU, and select (Make it Yellow) Milticore/Multiprocessor.

While pressing and holding down the SET MARKER and STOP buttons, connect the USB cable from your computer to the nanoKontrol2
Your stop button will blink
Open the PREFERENCES window in Live, Go to MIDI Sync Tab, then select MACKIE CONTROL for Control Surfaces
Select nanoKontrol2 for MIDI IN/OUT ...

Just bought a nanoKontrol2 but I'm having some issues.
