I think what you need to do is set up another midi track and send the output of that track to the reaktor patch, then send your modulations through the new midi track. I've found this to be the case every time I've opened a Live 6 set that uses repitch warping in Live 7.
Ableton support is checking it out. Am I the only one who has experienced this.

I have this problem also in Live 5 and 6. I think it has something to do with Reaktor automatically sizing its window. I don't have any science to drop on that tip though. Generally it's not the worst problem to have.
