I record in session view. Use a click/cue track or tracks, and always record on the first session.
After each take, drag the takes "somewhere".
Audition.
Any takes I want to keep, I create a track for in a group and drag the take to it in Arrangement view.

I ended up with a project that played nicely from Ableton. But when rendering it to a wav file, there were some vst instrument glitches. They appeared at exactly the same places each time.

Correct - I used the built-into-Mixbus Jack. I'm assuming using a separate Jack server, I could route any way I want, though I've never had that be as stable (windows 8 PC). It works, but seems to crash every few hours.

If I'm understanding your problem correctly, one solution may be to use locators.
Set a locator where you want to start playback.
If you right click on the locator, there's an option to "Set Song Start Time Here".

I'm not sure this answers any specific questions, but it's pretty easy to make a stereo panning knob with an audio rack and two utility devices mapped to the same macro knob on the rack. There may be some details it doesn't handle, but it works pretty well in many cases.

Here's my notes on a snare roll:
- Multiple velocity to simulate the bounce of drum sticks - mentioned above.
- Add a Groove to randomize the timing quite a lot (~32%). Audition it as you adjust the groove values until it sounds "right".
