As far as i can tell by the manual, you are able to program each individual button via the pc application. But when you are not using that application, there is no way to change the button layout.
In for instance the FBC-1010 for instance, you can assign all of your pedals, and then there are bank select pedals to switch to other layouts of assignments for the pedals. So in bank 1. "A Pedal" would be cc#4 and then in bank 2 "A Pedal" might be cc#5, and bank 3 "A Pedal" might be a note.
On the mkii's it appears that you do not have the option to switch amongst banks of presets, although it still has program changes for changing banks within programs. So unless you use a program inbetween (bomes or whatever) you are stuck with the specific layout that you assign to the pedal throughout an entire performance.
