I also think you can't go past The Mars Volta from a rock perspective.
To go even freakier the Guitarists solo stuff is mad - Omar A. Rodriguez Lopez.
I give another vote for Mike Patton, Fantomas, Dub Trio and Secret Chiefs 3. Anything on the Ipecac label is usually off the planet.
Zu are awesome too. Remind me of an insane version of Morphine. (Due to the instrumentation of course)

electronic music is now so widely represented on the planet, in any genres and crossovers, that I don't see how any NEW REAL freak could get in...but I think the OP wants stuff on the Electronic front..

Warp releases are really cool, but nothing new under the sun IMHO. Aphex or Squarepusher were PIONEERS IMHO.
I don't see any new pioneer in electronic music for now, apart me, of course
it's been said by some that, that which can be done, has been done,
meaning that nothing new will ever be created, only building on the works of the past,
everyone in this thread has simply been saying who they like, \albeit it's new, but to me,
certainly not groundbreaking.
i don't know what can be ground-breaking these days.
with the prevalence of commercial and free vst's,
(i'm talking of the "glitch" vts, you know what i mean)
and the incessant need for joe blow to prove himself to jane and jack black,
i don't think the days of squarepusher and early aphex will ever rise again.
although aphex is clearly doing shit none of us can fathom,
he's a millionaire, has much time, much money, much access to whatever the fuck he wants
i guess in answer to your question, AFX is the guy that is the "new Freak".
interestingly he is the old freak too.

as the term "freak" was used by OP with Aphex Twin and Squarepusher as examples, I'd say "freak", here, means:
-really talented, creative (lots of releases, side projects, etc.)
-original / avant-garde, I mean, releasing stuff that is new, and that generates a whole bunch of (talented or not) followers, and even a whole musical genre or subgenre
-really technical, both in terms of musical theroy/practice/composition and gear technique (WTF, how do these guys sequence such rythmic patterns.????? lol, WTF, what plugins do they use? what, not plugin???? lol, WTF, squarepusher plays aLL this alone, even the guitars, drums, sequencing , etc....)
that doesn't mean all artists that were listed here are not talented IMO, but just that they don't match my understanding of the term "freak"

i am way into this south american guy named cardopusher- his breakcore is funny & insane, & his dubstep tracks are money almost every time.
milanese, too- check out his newest album.
i love v-snares- he's been around forever, but noone else that i know of makes breakcore at 7/4 or 11/4 time signatures like he does.
flying lotus & that whole scene definitely have some forward-thinking shit going on. i really like nosaj thing's newest album. rustie too.
