I know it is definitely possible to record MIDI CC events into Clips since I did exactly that with Korg Legacy Collection's MS20 on a project over the weekend using Mod wheel events mapped to MS20's LP filter cutoff.
I noticed however that if you have MIDI Overdub option selected, on the "Next pass" any existing events are replaced (i.e. erased) if any subsequent controller activity is recieved. Maybe this could be related to the problem you are experiencing.
Try again with MIDI Overdub option off ...
Unlike other sequencer applications when Live records MIDI CC data it "rounds it off" into node based envelopes (i.e. smooth diagonal line based moves are done easily). Normally MIDI CC's should appear as stepped bar graphs.
While recording arrange the Clip Envelope view so you actually are viewing the Envelope for the MIDI CC you are attempting to record. You'll get a better understanding of how this works in conjunction with the MIDI Overdub option enabled and disabled.
Hope this helps
