Phase correcting tracks with automated tempo

Hi, all.

I have a live set with a full band (8 tracks for drums, 3 tracks/guitar, etc...). The songs we recorded have tempo changes so I automated the tempo in the master channel before we recorded into it. Also, I prefer to time align the tracks, fixing the phasing between microphones in different locations capturing the same audio source, by nudging the tracks slightly in the arrangement view because I feel I can do it this way more accurately than by adding channel delays. My problem is that when the song reaches a region with a different tempo than the spot I time aligned in, the sound goes wacky like it sounds like severe phasing problem or something.

Maybe it has to do with warp markers? I know enough about warp to do some things but not enough to know when it is the cause of a problem or not. I think I remember not having the issue when turning off warp markers before time aligning but I haven't been able to reproduce it. Maybe when one clip is spilling into a new tempo region more than a clip it was aligned to, there's a slight amount of stretching or compressing of the clip length causing all clips to sound different when played together? I don't know. Maybe I didn't use a good method to automate tempos?
