Ghost in the machine

I recently used the Beat Repeat effect.
The sound in Abelton is perfect.
When I render the file and play back the WAV external to Abelton there is a very loud click which is rythmical to the effect.

This is really doing my head in.

Any thoughts would be greatly appreciated.

I would put the buffer at the highest setting and re-render.

Technically, I can't actually say why I would suggest doing this, but that would be my next course of action if this had happened to me.

I was having an issue where when a plugin would start, it was temposync reverser, I would get a loud click. Only happened when it was rendered and sometimes during play back in live, but not often. Turned my render settings up to 24bit 96k and no more click/pop/annoying sound.
