So I figured out most of the problems with the instrument sounds changing happens when I modify the track itself. Like cut it or move it. If anybody knows what is going wrong, please help!!! It is a major pain to keep remaking the bass.

Thanks!!!

There is a bug like this that affects a bunch of other plugins as well (automat, zebra2, and I know at least one other someone mentioned). Spurious automation on some parameters will appear when you drag clips on that track. The problem seems to be that live resets those parameters to the wrong value for that range of time in the track (e.g. the max value instead of 0, or something like that). If you unlock automation when you're dealing with that track you won't have the problem; you can also use the "view automated parameters only" to see what has changed and reset it. In the case of zebra2 it is only the transpose parameter, but automat has like 5 or 6 that change.

I know that Urs (developer of zebra2) has submitted detailed bug reports to ableton so hopefully this is getting dealt with.

No problem, hope it works. I didn't have time to dig it up earlier, but here's an earlier thread on this board about this problem, and it has links to the kvr thread on it.
