I can't figure this one out...
- My project is recorded, and I'm mixing in the arrangement view.
- No INs being used
- Output is macbook pro headphone jack
- Hardly any tracks, CPU hovering around 5%
- Using two plugins - AUMatrixReverb and a light compressor
There are pops and clicks - all the time.
When I bounce, there are pops and clicks in the rendered file.
Changing buffer size makes no difference.
I've given up and flattened all the tracks and am going to mix elsewhere.
WHAT is going on??!!?

check hard-disk usage...
If you have a 5200 rpm hard drive and your tracks are rather long Live could be having a hard time managing your files from the hard-disk. I find that Live 6 does a horrible job accessing the hard disk (either that or it relies way too much on it).
First check to see if the (red) disk-drive light is coming on in the top right corner of Live's screen. Try switching on the ram button in the clip view of each audio file. That might help. Take note, that even though Live 6 does a bad job of accessing files off the hard disk, any hard disk (5200 or 7200) is the slowest part of the modern computer. I only do multi-track work in Live using an external firewire 800 hard-drive. I have a macbook pro with only a 5200 rpm internal drive, which just doesn't cut it for audio/video work.
If this isn't your problem then I don't know what could be. I can manage a 189 sample buffer setting in Live using both internal and external audio interfaces as long as I use my external G-Drive.

AUMatrix Reverb
I think the culprit is Apple AUMatrixReverb...or Ableton's use of it.
When I turn the plugin off...pops and clicks go away.
I don't have a problem with the plugin in Digital Performer or Logic.
Hmmm.....
WTF?
