Live's CC#s Disappearing w/ NI Kontakt

Hi Folks,
It seems that when I assign controllers (let's say 000 and 001) within Live to control parameters in Kontakt, the 000 controller will actaully disappear from the available controller numbers the next time I launch Live. This behavior has happened with two different songs and with both Live 6.07 and 6.09 as well as Kontakt 2.2.2 and 2.2.3. The controller I'm using is the Remote25 SL, but I don't think that has anything to do with this issue. I'm also using a MacBook Pro and a MOTU 828 mkII.
