recording midi & effects at the same time

I am trying to record midi notes and effects movements that I've got connected to controller knobs at the same time. I haven't figured out how to record both at the same time without having to record soley the audio track where both end up; where I am avoiding having the effects permanently made on the audio. Any ideas?
