Question about External Instrument

I'm certain this will be a simple issue, but bear in mind that I've typically just used hardware without MIDI, so simple MIDI stuff is beyond me at this point. What I want to do is make a simple four bar loop with drawn in notes and use that to sequence my Moog Slim Phatty. That's easy enough, but the problem is anytime I turn a knob on the SP, it remembers this change and continues to make that exact change everytime it starts the loop over again. Is there a way to make External Instrument sequence my SP, but not remember every knob twiddle? That way when I'm recording the audio in, I can just use that loop to keep the SP going, but I can continue to knob twiddle and evolve the sound over a longer period of time. Does that make sense? I want it to trigger the notes on the SP, but nothing more. Can it be done? Thanks!
