This may be the culprite

– as since I've added a lot of Scripts (PXT Live, various Audio Modders, and some others) things have slowed down.

If you're on a win machine you could check device manager and reveal hidden devices there may be more instances of push driver installed which could also mess with timming.
USB positions? How would this affect perfomance? (I'm on a Mac, not Win – not sure if that makes any diff. to your point)
