Check Armen's and Rogue Music. They're both in the same area.
Well they're actually both on the same block.
Well actually they're both just about in the same building.
Armen tends to have more of the rarer stuff and has things on a more consistent basis.
Rogue is a toss up when it comes to vintage or quirky gear that you don't see in GC.

Since I just recently moved to New York, I figured I would take 5 minutes and dig up this information myself (and share it here).

I doubt you'll find any store in NYC that carries Elektron stuff. Armen's carries almost all used and vintage gear--and MPCs. Rogue,again, mostly used items--nothing too esoteric.
Your best bet here in the states is to order from either Analogue Haven or Nova Musik. The Elektron stuff is just not the kind of thing that you'll see in stores here--most of them are too busy pushing the latest crap MIDI controller/softsynth bundle.
